Incorporated in 1999, the City of Marathon stretches from the eastern end of the Seven Mile Bridge (MM 39-46) to the western end of Tom's Harbor Bridge (MM 60), excluding Key Colony Beach. The islands that comprise Marathon include Boot Key, Knight Key, Hog Key, Vaca Key, Stirrup Key, Crawl Key, Little Crawl Key, East and West Sister's Island, Deer Key, Fat Deer Key, Long Pine Key, and Grassy Key.

The name "Marathon" originates from the relentless efforts of Florida East Coast Railroad workers who, in their pursuit to complete the railway, remarked that the endeavor felt like a "real Marathon."
